In the study, 11 pairs microsatellite primers(HETL13, BM1225, BM1818, BM2113, EHT11, ETH10, ETH225, CSSRM60, CSSM66, INRA026, ILSTS005) were selected in accordance to recommendation of Food and Agriculture Organization of the United Nations (FAO) and 22 pairs microsatellite primers of oxen from literature. Microsatellite DNA detection was applied to 6 populations(318 samples) Guizhou local water buffalo with the filtered primers to research genetic structure and genetic relationship of Guizhou local water buffalo in molecular level. The results showed that:1. 11 pairs primers were filtered to make microsatellite analysis of water buffalo, furthermore, relevant PCR condition was ascertained, and polymorphism amplification outcome was obtained.2. At 11 microsatellite loci in 6 populations of Guizhou local water buffalo; 72 alleles were found of which the shared were 49 and the unshared were 23. Allele frequency was between 0. 0094~0. 5236. The alleles which had high frequency possessed strong genetic superiority and genetic stability, embodied genetic traits of Guizhou local water buffalo.3. The percentage of all polymorphic loci of 11 pairs primers in 6 population reached 100%. Observed heterozygosity, expected heterozygosity, Nei's expected heterozygosity were 0.9278 ± 0. 2113, 0.7979 ± 0.0297, 0. 7967±0. 0296, 0.7612± 0.0313 respectively.4. Mean effective allele were 4. 2 ± 0. 9513, and mean polymorphism information content (PIC) were 0. 7196 ± 0.0417 and high polymorphism which accounted for abundance in genetic diversity of Guizhou local water buffalo.5. The Nei's standard genetic distance(Ds) were between 0.0965 and 0.3080, Ds between Bijie water buffalo and Qiannan water buffalo was the farthest, and between Qiandongnan water buffalo and Qiannan water buffalo was the closerst.
