It shows that as the university plays an increasingly important role in the national science and technology innovation system, more and more research resources have been invested to universities. In recent years, a lot of attentions have been paid to scientific research input and output efficiency. Universities are faced on how to use these resources, and how to improve the efficiency of scientific research. Scientific research input and output efficiency is an important part of scientific research management, it’s also an important standard to measures the scientific research results. Therefore, it is necessary to research and analysis the input and output efficiency of scientific research in universities. It can provide direction and related basis for the development of input and output efficiency of university research activities.The paper uses the method of Data Envelopment Analysis (DEA) to research and analysis the input and output efficiency of scientific research in28universities which directed under provincial of education, and it calculates out input redundancies and output deficiency of these universities, which are in DEA ineffectively. It also can provide the improvement measures. In order to comprehensive study the static and dynamic of input and output efficiency of these universities scientific research, the paper uses the DEA-Malmquist productivity index method to analyze the change of intertemporal productivity. The main conclusions of this paper as follows:1. According the DEA to analyze these universities, the paper finds there are11universities in DEA effective,39%of the total. The others (17universities) are in DEA ineffective,61%of the total. In the scale of efficiency, there are11universities in the status of constant return to scale (CRS).There are17universities in invalid state returns to scale, and10universities of them are in decreasing return to scale (DRS),7universities of them are in increasing return to scale (IRS).2. Though the projection analysis, the paper finds out the input redundancies and output deficiency of universities in DEA ineffectively, to calculates how much input could be reduced and how much outputs could be increased. 3. The paper uses the DEA-Malmquist productivity index method to analyze the change of intertemporal productivity. The production efficiency is not sustained growth, on the contrary, the trend is rise and fall alternately.2009-2010, the production efficiency is mainly due to changes in technical efficiency change.2010-2011, the production efficiency is mainly due to changes in technological progress change.
