University scientific research activities have a conversion function of social resources which transforms research resources into a variety of research output. The comprehensively enhance of university research is an important means to promote science and technology innovation in China. The actuality of college scientific research is scarce research resources, lack of investment in research, scientific research showing extensive development pattern, low input-output efficiency of scientific research, a large gap in regional development. Under this background, scientifically and objectively evaluating the input-output efficiency of scientific research in Chinese universities, rational use of limited research resources, improving the efficiency of college scientific research will help improving the level of innovation of science and technology.This paper analyzes the input-output efficiency of the university scientific research in China,from the macro level and micro level. At the macro level, first of all, DEA method is used to evaluate the input-output efficiency of university scientific research in China’s provinces in 2014,from the aspects of the Scale Technical Efficiency, the Pure Technical Efficiency, the Scale Efficiency and the Returns to Scale. Then, Malmquist index is used to compare the trend of the efficiency of university scientific research in the eastern, central and western regions in2003-2012, analyzing the reasons. At the micro level, in the same way, DEA method is used to evaluate of input-output efficiency of the scientific research of 75 universities in 2014, analyzing the discrepance of scientific research efficiency of different types of universities and different geographic location. Then, K-Means clustering method is used to cluster the scientific research resources of 75 universities, providing the actual reference standards to universities of low input-output efficiency of scientific research.This paper analyzes the problems in the two stages of scientific research resources allocation and scientific research activities, and puts forward corresponding suggestions and measures, providing the country, education authorities and universities a theoretical and operational strategy which guides the policies to Allocate research resources, and to utilize research resources.
