Universities and colleges, serving as the major output for national scientific and technological innovation, have been having problems in innovation evaluation, especially in choosing evaluation indicators. The problems included but not limited to: quantity over quality, form over substance, and short-term over long-term. As the Chinese economy develops, it is imperative to improve the scientific and technological innovation capability of universities and colleges. For that matter, the ministry of education has published a government policy on how to reform scientific and technological innovation evaluation to change the way universities and colleges are evaluating scientific and technological innovation. Therefore, it is of great significance to revise traditional evaluation system, guide universities and colleges in scientific and technological innovation, and enhance the ability of scientific and technological innovation of universities and colleges.This paper introduces the theory with respect to scientific and technological innovation evaluation as well as the strategy map of universities and colleges. By embedding the strategy map in assessing innovation capability, this paper proposes a new scientific and technological innovation evaluation strategy map. In addition, this paper analyzes seven factors in scientific and technological innovation evaluation strategy map that influence innovation capability, and establishes a new strategy map based scientific and technological innovation evaluation system for universities and colleges, using aggregative indicators as a means of finding subsidiary indicators. Furthermore, an analysis is conducted to compare the scientific and technological innovation capability of universities and colleges in 31 provinces and autonomous regions in China, utilizing factor analysis method. The evaluation consists of five aspects of scientific and technological innovation evaluation:output, talent development, general environment, input, and comprehensive capacity. According to the analysis of evaluation, suggestions are provided for improving scientific and technological innovation capability in Anhui province.
