Has long been under the influence of the planned economic system, engaged in scientific research institutions mostly have very significant governmental characteristics, such as the supply of various institutions of government, scientific research funds, the allocation of resources of the social mechanism, aim of this paper, the efficiency and the height of the closed so as to achieve independent and so on. Along with market mechanism, a single mode of management, rigid internal mechanism, low efficiency and people with increasingly highlighted in the scientific research institutions, has become a huge stumbling block to block the further development of the business unit. As China’s deepening reform of market economy, the nature of the scientific research institution and system and mechanism is changed, in addition to the growing mainly knowledge staff team of scientific and technical workers, scientific research institutions also need to adapt to the development of the change of market demand, which requires scientific research institution not only to promote its own scientific research ability, but also concerns to the social benefit and economic benefit, and to take into account as a long-term utility and its basic research results into practical value, make it play out in the largest extent, the maximum utility of human resources.Along with the development of market economy, performance appraisal has been gradually introduced into our country, scholars have organized the actual use of the existing problems in the process of study, but as a result of scientific research institution knowledge workers are a special group, the domestic and foreign scholars for its research is relatively small, performance appraisal theory in scientific research institutions still exist many problems in practical application. To solve above problems, this paper on the theory of performance evaluation at home and abroad are reviewed, based on the selection of a typical GJ, scientific research institutions, as the instance objects, according to the actual situation of the unit, through deep investigation and the interview method to analyzing the present situation and problems of the performance appraisal of scientific research institution. Then, summed up the scientific research institution of the main problems existing in the knowledge staff performance appraisal, such as performance appraisal problems aren’t seriously, lack of strategic oriented to incorrect performance appraisal system, evaluation methods, evaluation index set and the operation of the assessment of practical work process such as its shape, and the results of the appraisal feedback and improvement is insufficient, and combining the theory of performance evaluation and overall design of the model and method of performance appraisal of scientific research institution problems existing in the optimized countermeasure research, and proposed the corresponding guarantee measures.
