This paper analyzes the study situation of motivation mechanisms for human resources of scientific research institutes both at home and abroad and the difference of Sino-US enterprise human resource management, and describes the existing relevant policies on scientific research institutes of our country. It gives a detailed description of motivation mechanism of human capital in system-transformed scientific research institutes according to actual conditions of system-transformed institutes, policies of science and technology system reform and motivation theory.On the basis of detailed description and analysis the content motivation theory, process motivation theory, state motivation theory, composite motivation theory and a lot of fundamentals work of forefathers in this aspect and according to specific conditions of our country and actual conditions of scientific research institutes, a study model of motivation mechanism for system-transformed scientific research institutes is set. Analysis is made on five major factors that have great influence upon motivation mechanism with this model, including demand, ability, environment, opportunity and reinforcement, and stress is mainly put on the analysis of effect of demand and reinforcement on motivation mechanism.Based on the discussion of the effect and method of motivation mechanism and the malpractice of traditional motivation mechanism, analysis is also made on four controllable factors of demand, ability, environment and reinforcement according this study model, and countermeasures and suggestions for establishing motivation mechanisms for system-transformed scientific research institutes are put forward.Finally, the paper, taking Congaing Branch of CCRI as a case, analyzes the change of its motivation mechanism for human capital in the course of system transformation and stress is put on the analysis of staff members' demands and the reinforcement means to be taken by choosing investigation objectives with mutual-controlled quota sampling method, interview and questionnaire investigation. The investigation result tallies with both actual situation and the viewpoints in this paper, thus providing an effective means for the motivation of human capital of similar system-transformed scientific research institutes.
