Accompanied by the continuing escalation of China's industrial structure, the position of post-graduate education in China's higher education is becoming more and more prominent. The post-graduate education in research universities assume a great historical mission and responsibility. The post-graduate education in research universities is based on the system of Graduate School. Clearing the nature of Graduate School System and exploring the organizational structure of postgraduate education on which the system of Graduate School is on operation promote the development of post-graduate education in research universities greatly.The system of Graduate School is professional model of graduate education. It can be realized by a variety of ways. It is very different for postgraduate education organizational structure which carry the professional model. The Graduate School System in research universities is the object of the study, and the organizational structure of postgraduate education is the breakthrough point of the study. First, retrospecting the origin of the Graduate School System in China, combing the development process of the system and summarizing the characteristics of the establishment of China's graduate school system, as well as the characteristics of the development process. Then exploring the post-graduate education organizational structure in United States and Japan which carry the Graduate School System and on which the system is on operarion. And then analying the problems and reasons existing in organizational structure of research universities in China by which Graduate School System is on operation comprehensively. On the basis of these, the study issues what the Graduate School System in research university in China should achieve and the strategies from the perspective of the organizational structure.Through the analysis for the organizational structure in research university in China, and learning from the United States, Japan. The study try to build a post-graduate education organizational structure in research university, which is in line with the operation of the Graduate School system and the development of postgraduate education.In this organizational structure, post-graduate education become the main body of research universities, there is reasonable power configuration in graduate education system, the organizational structure of postgraduate education can be a very good balance among different objectives of graduate education. Constructing such organizational structure of postgraduate education depends on the concerted efforts of the government and the universities. The Government should continue to implement macro-control, but should change the ways of management, giving research universities much more autonomy. For universities, they must adjust the organizational structure of postgraduate education actively, reorganizing resources of graduate education in order to continuously improve the effectiveness of resource utilization and the quality of graduate education.
