High-tech industry’s rapid development is helpful to solving problems in the process of economic development and changing China’s growth mode. What’s more, it makes contribution to improving the overall quality of economy and enhancing China’s international competitiveness. Promoting technological innovation ability and improving technological innovation efficiency are important guarantees of high-tech industry’s development. Since the 21st century, China’s high-tech industry has been developing rapidly. At the same time, high-tech industry development zones like the Yangtze river delta, the pearl river delta and the Beijing-Tianjin-Hebei region have been formed. Being the center of Beijing-Tianjin-Hebei region and the Yangtze river delta respectively, Beijing and Shanghai both have developed high-tech industry. Meanwhile, two cities’high-tech industries excel in technological innovation. However, different performances in added value rate reflects that technological innovation efficiency of Beijing’s and Shanghai’s high-tech industries behave differently. Therefore, this paper tries to make evaluation on technological innovation efficiency of two cities’ high-industry, to find influential factors of innovation efficiency and to put forward relevant policy suggestions which can provide certain references for government and other innovative subjects’policy formulation.Based on theories of technological innovation and regional innovation system, this paper firstly analyses the development situation of Beijing’s and Shanghai’s high-tech industry and compare two cities’ innovation inputs and outputs level. Then this paper uses DEA-Tobit model to evaluate the overall efficiency and every industry’s efficiency of Beijing’s and Shanghai’s high-tech industry in 2003-2012 and identify influential factors. The empirical results show that:from 2003 to 2005,the overall efficiency of Shanghai’s high-tech industry is significantly higher than that of Beijing while Beijing’s overall efficiency catch up with Shanghai in 2006-2012. The change of industries’ technological innovation efficiency also confirms and explains the change trend of overall innovation efficiency. From 2003 to 2005, the average efficiency of Shanghai’s internal industries is higher than that of Beijing. Since 2006, innovation efficiency of Beijing’s internal industries is fluctuating upward and four industries’efficiency exceed those of Shanghai, except for the aviation, spacecraft and equipment manufacturing industry. At the same time, the regression results show that the interaction between enterprises and universities and research institutes, market environment and efficiency of the previous period all have significant effects on the current technological innovation efficiency.
