In the era of scientific and technological innovation, the ability of national innovation has become the most important factor to measure the country’s core competiveness, research’s innovation which has becoming driving force to promote the country’s continued development. The system of innovation improves the ability of innovation plays a key role for country by creating of new knowledge and new technologies. The paper based on the sample of 23 countries for comparion from 2010 to 2012. Study of R&D input-output efficiency is convenient for evaluating the performance of research work, in the process of economic development. Such study can also provide a basis for the rational allocation of resources and improve the level of science and technology.Currently,most literature used the method of DEA to analysis the efficiency of national innovation,after setting input-output indicators to evaluate its efficiency.The paper referenced extensive literature, summarized and analyzed relevant theories about scientific and technological innovation. The paper uses the three-stage DEA model to measure effectively input-output efficiency of national R&D. In the empirical part, this paper selects input-output efficiencies of 23 countries as the research object from 2010 to2012. The paper analyzed status of inputs and outputs. And then analyzed environmental factors which affect input-output efficiency, analyzed theories and constructed R&D input-output indicators. Secondly, the paper used the three-stage DEA model to measure input-output efficiency of R&D. The method of three-stage DEA model is: in the first stage, this paper uses the method of DEA which is suitable for measuring relative efficiency of multi-input-output to analyze the input-output efficiency of R&D. In the second stage, the paper used the method of stochastic frontier analysis to adjust the amount of inputs and analyzed the impact of external factors on the slack variables. In the third stage,the paper used original outputs and the adjusted inputs in DEA Model.Thirdly, by using the method of Malmquist index analysis, adjusted inputs and original outputs, the paper dynamically analysised change of efficiency. Finally, according to the empirical results, the paper puts forward the corresponding recommendation.In this paper,the method of three-stage DEA measured input-output efficiency of national R&D, eliminated the effect of environment variables and random interference on the efficiency. Using this method can get more accurate results.In addition, the papercombined three-stage DEA method with the method of Malmquist index analysis to obtain change of R&D input-output efficiency.Results from the analysis shows that:(1)using the three-stage DEA model to evaluate the input-output efficiency of national R&D is reasonable.(2)China’s R&D input-output efficiency is on an overall lower level,mainly due to a lower level of scale efficiency.(3)In this study, strengthening level of informatization is an effective way to improve efficiency of R&D investment.
