With the importance of interdisciplinary research is increasingly prominent,interdisciplinary academic organizations are more and more wide, and they have made great achievements. The government and the university not only encourage interdisciplinary research, but also issued a related incentives, established a number of interdisciplinary research fund, project, key laboratories, made the teacher from different subjects communicate with each other. These conditions and measures can promote the development of interdisciplinary academic organization.With the rapid development of the interdisciplinary academic organization, it has also exposed some problems. The study analyzed and summarized the present situation and problems of the interdisciplinary academic organization by comparative research methods and interviews. Interdisciplinary academic organizations can be divided into the form of virtual interdisciplinary academic organizations and the form of solid interdisciplinary academic organizations. The problems they faced, to a great extent, is same. It mainly includes that the policy support is not enough, the related resource is not enough, the management system is rigid.The process of performance management includes precondition, performance planning, performance execution, performance evaluation and feedback, the organization needs to run through these stages. The operation process of the interdisciplinary academic organization runs through each stage of the analysis of the performance management theory, each step of the problems that may occur are summarized, the study put forward countermeasures to solve the problems. Only by solving these problems and improving the interdisciplinary academic incentives, the interdisciplinary academic organizations can make better development and have more performance outcomes. The performance of the organization is depended on people who work in the organization. By strengthening support policies, improving the relevant management system, promoting the smooth cooperation between faculty and faculty, teacher and teacher, improving teachers' assessment and evaluation,establishing a special department of the organization coordination and resource management, improving resource sharing, the teacher will work better and the organizational performance outcomes will be more.The article is divided into five parts, mainly including the research background and the research status of interdisciplinary academic organizations incentive, the analysis of performance management theory and the status of international academicorganizations incentive, the case studies of Beijing University of Technology, and put forward suggestions according to the investigation and analysis.
