| Science and technology innovation as the driving force to promote the sustainable development of economy, the transformation of economic development mode, has been our country all levels of governments, universities, enterprises, especially put forward the strategy of building an innovation oriented country, the whole society investment in innovation, sustainable growth. But the increase innovation input is a necessary condition for raising the capability of independent innovation and building innovation oriented country but not the sufficient condition, especially in the current China is still in the developing countries, there is a lack of scientific and technological resources, we must attach great importance to the efficiency of innovation. The relationship between the efficiency of innovation and innovation capability, as well as the relationship between the quality and the speed of economic growth. For a long time, all levels of government and academic circles pay more attention to the issues related to the innovation ability, the innovation efficiency of attention is not enough, even if the research on the innovation efficiency of the existing, to "innovation" as a "black box", without considering the stage of innovation activities.In this paper, the innovation of the "chain model" and "system model" combining innovation, according to the "chain model" the innovation is divided into two stages, respectively, to estimate the efficiency of the two stage of the analysis, the trend and the convergence of the change; based on the innovation system model, analyzed the influence factors of innovation system the efficiency of different stages. In addition, aiming at the serious energy and environmental problems facing the current economic development in China, considering the environmental constraint is discussed on the efficiency of the second stage of innovation activities, to measure the innovation of economic transformation stage of the environmental efficiency.The main contents of this paper include:(1) according to the "chain model", will be divided into technical innovation output and economic output of the two stage, the efficiency of technology output stage called the technical efficiency, economic output stage is called economic efficiency. Using data envelopment analysis (DEA) to estimate the efficiency of the two stage, which is decomposed into technical efficiency, pure technical efficiency and scale efficiency, analyzed the change trend and the convergence of the three kinds of efficiency of each stage. (2) based on the system model, the Furman analysis framework for development, has joined the international technology spillover factor, respectively, according to the traditional geography space and science and technology resources group, the use of super efficiency DEA-Tobit two step method, from the micro innovation base, innovation environment, Political Research Association, international technology spillover and other aspects of analysis of the influence of different on the efficiency of two stage of innovation activities. (3) the comprehensive analysis of the technical efficiency and economic efficiency of innovation activities, the provinces in our country is divided into:low technical efficiency is low economic efficiency, high technology, high efficiency and low economic efficiency and technical efficiency and high economic efficiency, low technical efficiency of high economic efficiency of four regions, according to the characteristics of each kind of region development strategy of the future regional the. (4) on the perspective of environmental constraints on the efficiency of economic innovation activities based on the consideration of energy, pollution emission factors and emission as undesirable outputs, to measure the economic efficiency of innovation.In this paper, the study found:First, generally speaking, China’s innovation efficiency is not high, but the larger fluctuations, not stable, consistent upward trend. Second, relatively speaking, the efficiency of the first stage of innovation activities are higher than that of the second stage, namely the technology innovation efficiency is higher than that of economic efficiency, innovation achievements in innovation activities in China in the transformation is not ideal problem is more prominent. Third, whether it is technical efficiency, innovation, and economic efficiency in different regions of China, there exist obvious "heterogeneity", has a positive effect on the eastern part of the innovation efficiency, due to the existence of "threshold effect", in the west, the innovation efficiency showed no positive effect, or even a negative effect. Fourth, the consideration of environmental constraints, the efficiency of each province in China innovation economic decline is larger, indicating that the current our country look through innovation to achieve the transformation of development mode is not without considering the environmental constraints so optimistic. According to the research conclusion, this paper puts forward the "innovation resources comparative advantage", "pay attention to the innovation of environmental efficiency", "constructing the national value chain", "actively expand domestic demand" and other measures, to improve the efficiency of regional innovation, promoting the construction of innovation oriented country.
