Higher education in the 21 st century provides intellectual support for the transformation of social economy and for industrial upgrading. All the countries around the world are trying to improve the quality of education through reform, and reform in higher education is gaining momentum as a trend in the world and ascending as national strategies. But higher education is also facing the remarkable problems that the system is restricting the development at the same time. In the reform and development of universities, there are many deep-seated problems. If reform system is incomplete, it will not be able to break the rigid mechanism system. Therefore, overall designing and systematically propelling comprehensive reform, breaking institutional barriers to improve the management system, and constructing the comprehensive reform system to promote the modernization of the governance competency have come to the fore as an urgent task.By resorting to four kinds of research methods, this paper analyzes the connotation, characteristic, reform goals, contents, framework, structure, breakthrough of the internal comprehensive reform deeply, and sums up the experience of university’s comprehensive reform with literature research, comparison research, questionnaire and interview. The internal comprehensive reform of university is constructed based on the System Theory, Organization Theory, Strategic Management Theory, and the realization path of comprehensive reform, blueprint and examples for other universities to carry out comprehensive reform are provided. The results are as follows:First, through literature research, this paper combs the historical evolution and connotation of the internal comprehensive reform of university, analyzes the similarities and differences between university’s comprehensive reform and higher education reform, distinguishes the differences between university’s comprehensive reform, university’s internal management system reform, and the internal governance structure reform, and defines the university’s comprehensive reform system.Second, this paper analyzes the overall framework, key contents, organization structure, strategy and breakthroughs of five comprehensive reform pilot universities, summarizes the similarities and differences in the samples of university comprehensive reform.Third, this paper analyzes the perception of teachers and students about comprehensive reform, unfolds the problems existing in the reform process, puts forward reasonable suggestions through interviews and questionnaire survey.Fourth, a logical analysis is made on the construction of the university’s internal system of comprehensive reform. According to the key logic route, the content system of university’s comprehensive reform is constructed based on the value system, power system, target system, security system and cooperative system. Supported by Organizational Structure Theory, the network-form comprehensive reform organization system is constructed which includes the transverse project scheme and the longitudinal college-department two-stage architecture. How to build college comprehensive reform process system using the Strategic Management theory is also discussed in the paper.Fifth, it this paper puts forward the realization path and suggestions of internal comprehensive reform. It needs update the reform ideas, strengthen the top-level design, optimize the thought of reform, give play to the role of grass-roots, enhance the supervision and security. Comprehensive reform should not only according to reality and based on the situation of university, but also needs to supporting reform.
