In the era of knowledge-based economy, scientific and technological innovation is fundamental to a country’s economic growth and social development. Universities, particularly research universities, which produce, disseminate and apply knowledge, is an important part of the national innovation system, and play an important role in scientific research, technological development and transformation of technological scientific and achievements. But there are also many problems. Therefore, the performance evaluation and impact factors analysis of universities’ S&T innovation activities is a major concern in our society. Many people actively explore ways to improve universities’S&T innovation performance. There are a small quantity of papers about research universities’S&T innovation activities and impact factors of the performance, which aren’t thorough enough and hardly use the empirical analysis method.In the perspective of the national innovation system, this paper explores S&T innovation activities of the research university and impact factors of their performance, in other words, this paper regards S&T innovation activities of the research university as a subsystem of the national innovation system, and then analyzes internal and external impact factors of their performance. In the empirical research section, the paper first use the traditional DEA methods and super-efficiency DEA method to measure the relative efficiency of S&T innovation in50research universities directly under the Ministry of Education in2007-2010. Then, by (SE)DEA-Tobit two-stage method, it empirically analyzes factors which influence the relative efficiency of S&T innovation in research universities. Secondly, the paper use multiple linear regression model based on papers and patents, and analyze these factors which affect output efficiency of R&D activities in research universities.The results are as follows.(1)In the evaluation system of50research universities,12universities is on the DEA efficiency frontier, whose S&T resource allocation efficiency and the overall size is at the relative optimal level. The remaining38universities are basically at the stage of increasing returns to scale, including30universities whose S&T resource allocation efficiency is relatively low.(2) In recent years, S&T innovation performance of research universities in China, are positively affected by quality of the internal research staff as well as effectiveness of the interaction between universities and external agencies. However, at the moment, it hasn’t yet been fully realized that regional marketization level positively affects universities’S&T innovation performance in China.(3) The international S&T communication activities, state-supported efforts and national engineering (technology) research centers play an active role on the basic research of research universities, and can significantly enhance the output efficiency of papers.(4) Regional marketization level, universities’industry-funded collaborative research intensity, active degree of the University to participate in technical trading, state-supported efforts, as well as national engineering (technology) research centers, has a positive effect on applied research and experimental development of research universities in China, and can significantly increase the output efficiency of patents.(5) National University Science Park may improve S&T innovation performance of Chinese research universities in the future. But so far, due to some reasons, it hasn’t yet played an active role.
